In 1605 the Grand Duke Ferdinand I. de Medici asked the Emperor Rudolph II. in the name of his eldest son, Cosimo II., for her hand. He was supported by the Spanish King Philipp III.

Maria Magdalena, who had a strict and very religious childhood and had a very strong-willed mother, who liked to beat up her children, was also very strong-willed and very religious. Therefore after the death of her husband Cosimo II. de' Medici, when she took over the regency for her son Ferdinand II. "clerics of every kind and degree swarmed throughout the country [of Tuscany], nearly every office was in their power ... most of the property of the country was owned by monastic orders, and therefore exempt from taxation; there were over 4.000 nuns in Florence alone ... the Inquisition held its gloomy court in the cloisters of Santa Croce, the most dreaded place in Florence."
